So basically, Deoxys comes down from space and fucks shit up with pokezimbas, leaving a handful of survivors. We also got extra-terrestrial pokemen to help Deoxys take the Throne of CEO of Everything, than one of the party members is actually infected (I'll have to make it so you have to find out what one) and they betray you in some way?

Yeah, I think the storyline could be more epic if it's carefully planned. That said we need moar ambushes. And hitler zimba pokemans.
